Try re-installing F4SE, try the archive version, just drag and drop everything into Fallout 4 folder (where fallout4.exe is). You can leave out the SRC folder. If that doesn't work, try deleting the game .exe and verify game cache through Steam. But, just for the sake of it, make sure Fallout 4 is actually on your hard drive still. If not- download it and install on steam. If it still seems to be on your hard drive/steam, right click on it in your steam library > properties > click on "local files tab" > verify integrity of game files. The Only time you really use the launcher is when you change settings. Now everything will launch Fallout4Launcher.exe which is actually f4se_loader.exe doing its job.
